After years of repeated failures, Burton, Berecca, and Ron achieve a breakthrough in their secret development of Ninja-Gum.

Burton and Berecca have been turned into children by Ninja-Gum. The two had been researching Ninja-Gum at a WNA (World Ninja Association) research lab, but it appears that lab has been shut down. With no other options, the two head back to their own homes. However, not only had someone moved them out of their own rooms, but it looks like their phones aren't working either.

Van, a young boy with exceptional athletic ability, was enjoying another day playing his favorite sport, basketball. One night, Van has a dream of his father, who is currently living in a far away land. In this dream, his father is attacked by a mysterious assailant. Van, worried about this dream, heads to his father's house. There, he finds his dad locked in combat with a ninja.

Lucy, a kind and cheerful girl, is walking down the street enjoying some ice cream with her friends, Satsuki and Sally. But then, Satsuki accidentally bumps into a pair of delinquents, getting her ice cream on them. Trouble begins brewing, and Lucy yells "Stop!", trying to help her friends. Suddenly, Lucy's right eye began glowing red.

One day, a crime ring was conducting some shady deals in a warehouse. Suddenly, the gifted dance sensation Emma arrived on the scene and took them out with some real stylish moves. Someone in the crowd was recording, and the footage of her fighting bad guys has gone viral, even appearing on the news. This video catches the eye of WNA Agent Warren, who decides to reach out to Emma.

Burton and Berecca, who had been turned into children by Ninja-Gum, have entered the WNA Academy and are taking part in the entrance ceremony. Van, Kappei, Lucy, and Emma can also be seen at the ceremony. Then, the Academy Principal, trying to see if they have what it takes to become ninjas, looks into Burton and Berecca's eyes.

Everyone is finally getting settled in at the WNA Academy, and Bruce and Amy have been assigned as teachers for Burton and the gang. While everyone is asking about their concerns about life at the Academy, Lucy suddenly asks Bruce, "Hey, are we allowed to quit and leave if we want?".

In search of answers, Burton and Berecca attempt to reach the server room of the WNA Headquarters. They manage to get to the roof and sneak in through the vents. When they try to get past some giant fans, Burton's backpack gets stuck.

Emma is enjoying her day off, dancing on a street corner, when she overhears a couple of men up to no good. At the same time, Lucy, who was relaxing on a nearby rooftop, sees two other men attempting to steal a truck. Emma, driven by her strong sense of justice, and Lucy, driven by her boundless curiosity, each begin their pursuit.

Two new students have enrolled in the WNA Academy, and their names are Jane and Ron?. Burton and Berecca can't hide their shock could this be the same Ron who they were researching Ninja-Gum with? Ron and Jane, who hacked into the WNA's servers to enroll in the academy, appear to be plotting something.

The WNA Academy Students are attempting their first outdoor training exercise. Burton, Berecca, Ron, and Emma have descended into a jungle from a helicopter, while Van, Kappei, Lucy, and Jane have dropped into a desert. Each team must return to the Academy without relying on the power of their Ninja-Gum.

Burton and the gang have arrived at an old, abandoned ghost town. They decide to improve upon the most basic of Ninja skills, the ability to stay hidden by playing Hide-and-Seek. However, Lucy mentions that there's a mysterious creature lurking around this ghost town, and in the bushes surrounding the town, the gleam of someone's eye can be seen.

Burton and the gang are continuing their outdoor training in the Jungle. The Ninja hopefuls have split into teams, and have begun an exciting game of Cops and Robbers. Emma and Kappei are on the Cops side, and the other students have scattered, trying to hide from them. But during this training, a mysterious presence is watching over the students.

Burton and Berecca make plans to listen to a lecture by a famous physicist. However, on the day of the lecture, Burton is nowhere to be found. Berecca asks the other students if they've seen Burton, but no one has. Ron is also missing, so Berecca assumes the worst.

In the laboratory of WNA headquarters, an unidentified life form was trapped in a capsule. At midnight, when someone who breaks into it touches the switch on the equipment, the lid of the capsule containing the unidentified life form opens.

The WNA forms an extermination squad after their encounter with extra-terrestrial lifeforms, and the students receive their first ninja mission: confirm the identity of the unidentified floating lights in a cave before the extermination squad. When everybody arrives at the entrance of the cave, Chris, a teacher who was specially tasked with this mission, is waiting for everyone.

Ron and Jane were distrustful of the various things that happened at the WNA. The two who were absent from class due to a false illness were trying to work together to break into the WNA headquarters.

WNA executives are worried about the ever-decreasing space ninja. Burton and his friends were tasked with following Space Ninja to find out where they lived.

As news is received of a reported sighting of the extra-terrestrial lifeforms near the shore, Burton and his friends are sent to investigate. Along the way, they meet an unfamiliar lady on the bus. Her name is Daisy, a substitute teacher who's on vacation. The gang eventually makes their way to a seaside village, where they feel a sinister presence.

Berecca meets his father's colleague and best friend Leonard. In order to talk to Leonard, who is being killed by someone, Berecca and his friends bring him to the hideout while protecting him from the pursuit.

Berecca goes to Oed with Jane and Kappei to see where his father was attacked by Shadow Ninja and died. Upon arriving at Oed, Kappei's grandfather Genunsai, was waiting.

After finishing their Ninja Mission, Burton, Ron, Van, Lucy and Emma return to the WNA Academy by foot. Emma, sensing something behind her, turns around to see a Space Ninja. The Space Ninja has a very friendly expression, and appears to want to pass on a message, but Lucy suddenly attacks the Space Ninja, knocking it out. Burton, seeing the Space Ninja go down incredibly easily, shares a theory he has.

The Space Ninjas have gathered around a large electronic billboard on top of a building, and they seem to be plotting something. Meanwhile, Allen, the Director of Intelligence at the WNA, has suggested a to use a large amount of Ninja-Gum to draw out the Space Ninjas and take them all down in one fell swoop. However, the plan entails not only the involvement of the extermination squad but the Academy students as well.

To celebrate their victory over the Space Ninjas, Allen gives a speech at the WNA headquarters while Ron bitterly watches on. Burton, seeing this, invites Ron to the carnival happening in Eagle City. Meanwhile, Allen, having finished his speech, gives Tsukikage a secret order in his office.

Berecca and friends are preparing to infiltrate the Oedo excavation site by scouting the area around it. The Shadow Ninjas, however, already have their eye on the excavation site and have been surveilling it as they wait for their prey. The WNA Academy students manage to sneak into the excavation site by hiding in a truck, but someone is guarding the elevator they'll need to use to proceed.

The WNA Academy students have infiltrated the meteorite excavation site, which turned out to be a Shadow Ninja facility. Lucy and Emma were washed down a waterway when the bridge exploded, while Burton, Berecca, and Ron fell into a deep chasm. Jane and the others, who managed to avoid danger, reach out to Lucy on their MakiPhones, but hear an alarming reply: "Emma isn't waking up.

The Ninjala Championship, a tournament to decide who will be regarded as "#1" at the WNA Academy, has been announced. The students are all very excited to enter. A determined Berecca tells Burton that she "wants to win, no matter what!" But a mysterious shadow is eavesdropping on the two... what are its intentions?

In the hopes of winning the Ninjala Championship, Berreca asks Genryusai for a special 1-on-1 training session. Genryusai advises Berreca to imagine a Gum weapon that can enhance her ability the most. When Goro, the cat, rubs against her, a new Gum-weapon offering enhanced speed appears on Berreca's hands.

The Ninjala Championships have begun. Burton's friends cheer him on as he successfully gets through the preliminaries. In a different classroom, Dan is complaining about the very un-Ninja-like actions of Burton and his friends. Meanwhile, Keith exits the classroom looking to grab his next meal, however Van and Kappei stop him and challenge him to an eating contest.

Dan has words of encouragement for Tyler before his Ninjala Championship Preliminary match. Tyler smiles at Dan, and looks at a photo on his phone with a look of nostalgia. Pictured is a younger Dan and Tyler, posing in front of the bridge.

Kappei is hard at work, training to get past the preliminary stage of the tournament. He encounters May, a fellow student who is also currently training. May's moves appear to be very slow in the beginning, but once she takes off the weights she was wearing, she shows off her true strength by smashing a large log to pieces. Meanwhile, Genunsai has arrived from Oedo to see how much Kappei has grown as a ninja. Genunsai has brought his twin brother Genryusai's favorite snack as a gift, but he looks away for one minute, and Goro snatches it and takes off.

Van's mother visits the WNA Academy to root for her son in the Ninjala Championship. Van's morale is sky-high after learning from his mother that his injured father is making a steady recovery. Now, Van and his friends begin to unravel the mystery of who was behind the attack on his father.

When Lucy returns to her dormitory at the WNA Academy, she finds a hidden letter from her parents tucked away in her room. Later, when Lucy tells Emma and her friends that her parents are coming to watch the game, a picture falls out of the envelope. The picture was of an eyepatch-less Lucy before entering the academy, almost resembling a different person entirely.

The Ninjala Championship Preliminaries have come to an end and the top ten ninjas who will advance to the finals have been determined. Burton, while reviewing each of the finalists' battles in the preliminaries and planning strategies against them, has a sudden epiphany. Around the same time, Dan reminisces about his time at the WNA Academy... Now finally, the Ninjala Championship Finals are about to begin.

The Ninjala Championship finalists have been narrowed down to four ninjas. The matchups are Ron vs. Tyler and Lucy vs. May, both teams locked in a fierce battle. Despite their intense back and forth, Lucy and May enjoy their standoff. On the other hand, Ron and Tyler's battle is a lot less easy-going, as both of them look for openings to close the gap between them. Everything changes when Ron sees Tyler's stance, and remembers something.

The students arrive at a private beach owned by the WNA Academy. Van and Kappei immediately jump into the sea and are swimming at a high speed when they encounter Keith and Tyler. Hearing Dan's voice, Van and Kappei turn around to see him in full ocean gear; equipped with floaties, snorkel, and underwater goggles.

The Kurokos run around the dormitory, announcing to everyone: "Today is a holiday!". The cafeteria lady passes by with a box of apples, where one falls off, and lands on a Kuroko's head. The Kuroko collapses and starts spinning around while flapping their arms. Naomi appears and smacks the Kuroko, which seems to have fixed them. The Kuroko tries to return the favor by asking Naomi if she needs any help.
