Chill was sent into Frank as a flu vaccine. While he could have been a live, weakened virus had he been administered via LAIV (FluMist), this variety of the vaccine was not introduced until 2 years after the film was released. So Chill would have had to come from an injection, meaning he would be a dead virus.
Viruses don't work even remotely like they're depicted in the film. Though they can be harmful to the organisms that they infest, they don't deliberately destroy the host body, because that would kill them too. Like all living organisms, their instinct is to spread and replicate, and they do this (highly simplified) by mutating a host's cells into copies of themselves. The cells then can't do their original job, they do the Virus's job, which is to spread and replicate and find a way to spread to other bodies so that they can spread and replicate some more.

After Shane sees Frank being put into an ambulance, she gets off the bus and rushes to Uncle Bob, despite Mrs. Boyd's objections. Bob then calls out to the teacher, "It's OK; I'm her niece!" This is most likely a flubbed line from Chris Elliott which should have been either "I'm her uncle!" or "She's my niece!" However, it could also be intentional, serving to convey how distracted Bob is by his concern for his brother.
During the beginning when Ozzy is patrolling the mouth in a helicopter, there is a shot where some of the bubbles of egg and saliva very quickly shift position. This is likely an animation error.
The false eyelash that Shane is wearing changes positions between scenes. When it's first put on her eye on the bus, the falsie is above her eye. However, in the hospital, the falsie has moved to the bottom of her eye. (The position of the falsie is rather obvious in close up shots when Ozzy and Thrax are fighting on it.)
Right after when Ozzy returns to the Uvula via one of Shane's tears and Leah, Cheif, and Driz are standing around him waiting for him to wake up, Drix's mouth can be seen moving even though he is clearly not saying anything.

There's a billboard for a radio station in the City of Frank with the call sign letters being KHRT. As the movie is set in New England, it should be WHRT. Television and radio stations west of the Mississippi River begin with the letter K; stations east of the river begin with W.
When Osmosis comes back from "The Zit" he greets Leah by saying "Brandy- oh I mean Leah". Brandy Norwood was the voice of Leah. The error was left in because it was acted so well and was funny.
