- Tenma, a brilliant neurosurgeon with a promising future, risks his career to save the life of a critically wounded young boy. The boy, now a charismatic young man, reappears 9 years later in the midst of a string of unusual serial murders.

- A break-in and murder at a New York City museum sparks an investigation by Interpol Agent Nathan Nelson. When he finds an ancient artifact at the crime scene, Nelson takes it home to conduct more research. A freakish combination of a lightning storm, a pet chameleon and the rune stone gives his daughter, Maggie, mystical powers to shape-shift her appearance at will which includes the ability to mimic other people and animals. Now Maggie must utilize her new-found super powers to solve the mysterious kidnapping of her father and to learn the secrets of an ancient, long-forgotten race of people.
- After his parents are murdered and his legs crippled, Tony Valdez uses their technology and becomes a skateboarding superhero.
- In order to prevent all of humankind from being turned into mutants, the X-Men, the Brotherhood, S.H.I.E.L.D., The Acolytes, Angel, Spyke, Havok, and the New Mutants all join forces to save humanity from the ambitions of Apocalypse.
- Jean is about to confess her love to Scott when Mystique abducts Scott and abandons him in the desert in Mexico. Jean, who has vivid telepathic visions of him in peril, tracks him down, but Mystique is determined to kill both of them.
- The X-Men, Brotherhood, and Acolytes continue their battle against Mesmero. The heroes and villains track down Apocalypse to Egypt, but only to come face-to-face with him and having failed to prevent Apocalypse from coming back to life.

- Angel spots Gambit stealing a mysterious artifact, but when he tries to stop him, Mesmero fights him off. When the Acolytes want to steal another artifact, the X-Men fight them and discover there is a bigger plan happening.
- A mysterious female assassin attacks the X-Mansion, knocking out the X-Men one by one. Wolverine finds out that the assassin is his clone, designation "X-23", created by the Dr. Deborah Risman and raised without love to be a living weapon.
- Nasuda offers to help Yukari search for her father while she works for him as an astronaut. Her acceptance is followed by embarrassing medical examinations, continuous training, live-fire weapons training, and the discovery she has to wear a 3 millimeters thick spacesuit.
- Yukari decides to take a hands-on attitude to her job, and gains entry to the capsule construction site.
- Yukari Morita visits the Solomon Islands during summer vacation to search for her missing father, who disappeared on her mother's honeymoon. Meanwhile, the Solomon Islands Space Association's latest rocket has another launch failure. If they don't succeed soon, their budget will get canceled.
- Yukari's mother arrives and sets the agenda for the upcoming launches. Yukari and Matsuri are introduced to the media ahead of the first launch, which is repeatedly delayed.
- Tests of the new rocket fuel go consistently and catastrophically wrong, but the director hides the events from Yukari and Matsuri. With Matsuri now an astronaut trainee, Yukari attempts to gain weight and show a poor attitude in order to be kicked off the program.
- Dieter is picked up by Hartmann before Tenma could return, and Tenma learns more about the experiments in Kinderheim 511.
- Tenma visits Dr. Gillen, a former rival, for help in understanding Johan. Dr. Gillen initially turns Tenma over to the authorities, but changes his mind after consulting with a prisoner who provides evidence of Johan's existence.
