Usage
One of Flea's main basses throughout his entire career. Can be seen in music videos such as "Aeroplane" and "Coffee Shop". It is also the bass Flea used in Chad Smith's instructional video 'Red Hot Rhythm Meth'.
Flea's own line of bass guitars. Inspired by the look of Modulus basses, and made to be affordable and approachable by beginners. Two models were available, one with a 34" neck and another with a 30" neck. They were available in four color schemes: "Sunny Bass"(yellow/orange), "Water Bass" (orange/blue), "Punk Bass" (pink/green) and "The Wild One" (white/black). These basses were manufactured in China.
5:38 into this video, Flea's tech talks about his Malekko B:ASSMASTER: "We have our B:ASSMASTER here, which is Malekko. It’s a great pedal, great fuzz, distortion pedal. That’s his new favorite."
At around 6:00 into this video, Flea's tech shows the Electro Harmonix Q Tron pedal used in Flea's pedalboard during the I'm With You Tour. It looks to be an old style of this pedal.
“We have the Electro Harmonix Q Tron Envelope Filter, which he uses in a few songs here and there and sounds really nice. We use that on Sir Psycho Sexy.”
Flea uses the MXR M-133 Micro Amp Pedal as a clean boost when doing leads, or slapping (it's shown at 5:47 into this video).
Flea used a blue model of this bass in studio during the recording of the album "Blood Sugar Sex Magic". He used this bass on every song exept "Funky Monks" and "The Righteous and the Wicked" (he used a 5 strings musicman stingray on these). We can see him with this bass in the docummentary "Funky Monks", in the video for "Suck my Kiss" and in some live shows in 1991 on youtube.

Flea used this bass on most of the Stadium Arcadium tour(he previously used his 1961 shell pink jazz bass) and on Im with you tour. Flea used this on "Funky Monks", and "The Righteous and the Wicked" from Blood Sugar Sex Magik. It can be seen in the "Under the Bridge" video.

At 2:28 into this video of Flea's rig rundown, his tech talks about a few of Flea's basses which he uses in addition to his primary Modulus one:
“This Modulus bass has the custom Aboriginal finish on it, it's beautiful. He plays it on By The Way, we tune it to drop D. Pretty much the same [as his main bass], this one has a Seymour Duncan pickup in it, but the same preamp.”
This photo of a Flea pedalboard reveals at one point he used the Boss ODB-3 Bass OverDrive pedal. More recent photos and videos of his pedal setup show this pedal is no longer used by him in a live setting (photo originally sourced from ratsound.com).
4:42 into this video explaining the guitars and amps Flea uses, his tech explains: "Those are Gallien-Krueger 2001 RB. He is using 3 of them. Pretty much one controls the whole thing and feeds two others."
Fender Precision bass is another type of bass Flea has used in his career. He used precisions way before firstly getting his prized shell pink jazz bass. To this date we know about 9 precision basses. Early in his career he used them to record certain songs and also on minor tours in early 2000s

This bass was created by fender as a signature artist bass. It is a copy of flea's 1961 shell Pink jazz bass. Flea uses this bass (the copy not the original) in the video for dark necessities
In this Red Hot Chili Peppers music video, Flea is seen playing a Fender Jazz Bass Fretless Jaco Pastorius Tribute Bass
This article (originally sourced from Bass Player, but seemingly no longer in existence online) states that when Flea needs a pick to play a song such as Parallel Universe, he uses Dunlop Tortex .60mm.
The official GHS website shows Flea has his own signature set of bass strings, GHS M3045F Flea Signature Bass Boomers Medium. In a rig rundown video, Flea's tech Tracy Robar confirms these are the strings he actually uses on his primary Modulus bass.
In this photo (taken in late 80's - early 90's), Flea is seen using three Gallien Krueger 800RB's with several Mesa/Boogie cabinets.

In the provided image from Stadium-arcadium, Flea is seen using a Specter NS-2 Bass while recording the "Mother's Milk" album at Ocean Way Recording Studio in Hollywood between 1988 and 1989.
Flea can be seen playing a Black Epiphone Flying V Bass in the video of "Dani California" from "2:18-2:48", while impersonating an air metal bassist.
A photo of Flea's pedalboard shows he at one point used the Electro-Harmonix Big Muff Pi distortion pedal. More recent variations of his board don't include this pedal, however.
Flea is shown here "planking" a top a set of Acoustic USA 360s and 361s. According to Acoustic's official site "When getting ready for the huge world tour with the Red Hot Chili Peppers, Flea chose the Acoustic USA 360/361 as his amplifier. His recent comments 'fallen in love with those amps...big and warm and banging sound, articulate at high speeds too!' And he's not afraid to say... 'It's the best amp I've ever played.'"
Flea can be seen in this Chili Peppers live performance playing through Mesa Boogie 2x15 Bass Cabinets. The clearest shot of these can be seen at 8:12.
In the official music video for "My Friends," Flea is seen using an Alembic Epic Bass Guitar, which he played on all tracks of the Red Hot Chili Peppers' album "One Hot Minute," except for "Aeroplane" and "Pea."

Effectswise, Flea hops on a Boss AW-2 Auto Wah, a Boss ODB-3 Bass Overdrive, a Boss FT-2 Dynamic FIlter, and a MXR Micro Amp. After th pedals comes a dbx 160X set to a 2:1 ratio, which smoothes out the dynamics

At 5:07 into this video, Flea's bass tech Tracy Robar talks about the 4x10 and 1x15 cabs the Gallien-Krueger 2001 RB amp heads are running into:
“Those are running into the cabinets up on stage, we have three 4x10s, and three 1x15s, Gallien-Kruegers. They’re all running. It’s pretty loud, it’s a pretty punchy rig. But once the PA gets going you’d be surprised how much back gets drowned out by the PA. It’s loud, but not as loud as it is in the house.”
